It was done to give certain scenes more impact and, yes, it is really noticeable on screen. If you went to the IMAX screening, or watch it on blu-ray, most of the film is letterboxed then, for the IMAX scenes, the picture will fill the entire screen.

If previous films were done the same way, how were they entered into profiler?
Off the top of my head, all the Dark Knight films were done this way as was Transformers and Mission Impossible: Ghost Protocol. Funny, now that you mention it, I don't remember this being an issue for any of them. MI: GP wasn't released on blu-ray with the shifting aspect ratio. Only Transformers 2 (not 1 or 3) was shot with some IMAX sequences.
